Of course, not everyone has Cubes.
But also, all E/M weapons that can disable Cubes have specific Concilium wording:

Concerning the addition of more stun ammo, I believe it is a gameplay issue. Most models in the game have armor but no BTS, so stun ammo has a much higher chance of putting them into unconscious state, which would make it rather powerful in he hands of cheap linetroopers.
I am a fluff-nerd at heart, but I understand that sometimes gamebalance is more important.

Sadly, there are only three books and Richard Morgan already said that there won't be more of those... it's a shame.
